Easy Triplex is an online tool designed to predict the formation of triplex structures involving DNA and RNA. Utilizing the canonical Hoogsteen pairing rules, it matches user-provided DNA and RNA sequences to provide corresponding Triplex Target Site (TTS) and Triplex Forming Oligonucleotide (TFO) information, thereby facilitating subsequent research efforts. This online tool is particularly well-suited for investigating the interactions between RNA, especially non-coding RNAs, and DNA. It offers valuable insights for gene regulation studies, particularly those related to transcriptional control mediated by RNA.
Functionality:
1) Users can input their respective DNA and RNA sequences of interest on Easy Triplex, which will predict the potential formation of triplex structures among the provided segments.
2) Easy Triplex allows users to customize parameters such as the matching length and error rate to help establish specific criteria for triplex screening. Consequently, this tool is also suitable for predicting interactions between Nuclear Activating miRNAs (NamiRNAs) and DNA.
3) When presenting outputs, Easy Triplex employs intuitive visualizations to display the relative positions of the TTS and TFO within the DNA and RNA sequences. In cases where multiple results are generated, detailed information for each result will be systematically enumerated.
4) Easy Triplex can predict CpG islands based on the user-provided DNA sequences, facilitating the observation of the relative positions of TTS and CpG islands. This feature enables researchers to filter all predicted results in accordance with their specific research objectives.
